The project I am currently working on relates to computational modeling and molecule system comprehension. This project is closely related to Professor Beveridge’s and Dr. Kelly Thayer’s ongoing research in computational modeling of the structure, motions, and ligand binding of proteins, DNA, and RNA using molecular dynamics (MD) simulation. The aim of the project is to understand the transduction of ligand binding energy into allosteric signal transmission in proteins. Competences achieved during the research (since Spring 2016, including Summer 2016): - Basic Matlab and Linux skills - Molecular visualization on PyMOL and VMD - Data visualization on Origin - Network representation on Cytoscape - General concepts of Random Walk and Network Theory - Basic skills to run and analyze MD simulations and RIP calculation
